It looks like you've pretty much taken this machine entirely apart save for the transmission. I have a 1985 ATC-110 and a 1971 Trail 90 (CT-90). My experience with these engines is they are susceptible to valve seat recession (VSR). The CT-90 engine exhaust valve sinks into its seat then engine compression goes away when it's hot then it won't idle/won't re-start (no compression) until it cools off. I've had to adjust its exhaust back to 0.002" clearance.

When I first got the ATC-110 last month, it too suffered from low compression until I found it had little, if any, intake valve clearance. Opening up the clearance to 0.003" caused engine compression to increase dramatically.

For both of these engines, I mix MDR Re-lead in with the fuel in order to reduce potential for VSR. It contains potassium-something? which coats the valve seats to cushion the valve discs during closure; preventing micro-welding to the seats. http://shop.mdramazon.com/ReLead-MDR-590.htm

When you take the valves out of the head, can you see evidence of any hard-faced seat insert?
