when I start my big re my neutral light will not light up nor will my head light or reverse lights work. The fuse near the battery was once bypassed and later eliminated would this cause my lights not to work?

That would be a good place to start. The red wire that connects directly to the battery feeds the main harness with battery power and that does include the headlight, neutral light, reverse light, and starter solenoid.

I fixed mine like this . Fuse holder from auto parts store . Replaced the fuse that looks like a wrench .

the light would work at one point after removing the fuse but seemed to stopped working I think I may check to see if the fuses under the headlight could be blown

The red wire runs from the battery, through the fuse, enters the main harness and terminates at the key switch. Power from the red wire runs through the key switch and comes out of the switch on the heavy black wire and from there is distributed throughout the wiring harness to the light switch, accessory outlet, regulator neutral/reverse light, starter solenoid etc. The two fuses under the headlight protect the two legs of power for the accessory outlet and have nothing to do with the lights. You need a meter and wiring diagram to chase the power through the harness. I'll bet there is a break between the battery and where the black wire distributes power in to the harness.

I will go through my harness today

Check the red wire where it picks up power from from the positive cable . If it's the stock cable set up that red feed wire is crimped in with the cable at the solenoid . Mine was broke right there .

will a straight connection work? connecting the wires directly with no fuse?

You can but the fuse is there to protect the wiring but for troubleshooting purposes, yes you can direct connect.

I tried the direct connect and it does not seem to be working

The next place to check is the black wire on the bottom of the key switch. This will tell you if the key switch is bad or not. You need a jumper wire or a meter for this check.

I will trace the black wire tomorrow then
