83 250r shifting problems

    I have just bought my new 250r and ran beautiful but then 20 mins later it locked up , turns out the guy I'd bought it from bored this thing out with grinder and tape measure basically, said it was .040 over, but he end up going almost .043 over with a .040 piston. So now I'm going farther. But anyway ,I was splitting the case to replace crank seals and parts flew all over the place

    It will shift 1 N 2 3 4 5 smooth then stick on the way down.
    I'll shift back up to 5 back down and it will go smoothly back to 1st then back up I got and it will stick in some other gear and so on and so forth ,I am comfortable saying it's all out together correctly but I've pulled it apart and put back together 30 times and still the same.
    I don't believe the forts are bent or worn to much being it shifted fine when in was run before and after rebuilding top end.
    I'm at a dead end and very frustrated can anyone point me in the right direction or give me an idea of how and why this is happening?
