lights flicker on 1985 atc 350x on idle but brighten when giving it throttle

Yea pretty normal, your idle might be a bit on the low side, or have higher wattage bulbs. Your bulbs don't blow at mid to high rpm right? There's a voltage regulator that should keep it from going over 14v AC. That's kind of the nature of a single phase AC alternator, the 250es/250sx and most utility quads all used the more efficient (better for low rpm) 3 phase setup.
If you're running LED lights, it will flicker less if you rectify the AC power to DC, but you need a full wave rectifier and make sure the AC "ground" wire (green/frame/engine) never touches either of the DC wires.

Not a problem.
Another thing to note, the frenqucency of the AC power increases with RPM, right around 3600 rpm should be 60hz like the power at your wall, so idle is less than half that, right around 23.3hz (flashes per second if LED, twice that if standard bulb). Around 30hz our eyes see the light as solid light instead of flickering.
