I just wanted to know what i have to change, does the hole wiring harness have to be replaced. do i have to get a cr cdi box, stator, flywheel and coil :wondering

and is the 2001 cr the only one that works

2001 is the only one that readily plugs in.
I heard recently that Honda discontinued the 2001 CR250 CDI. And since ESR no longer has the CR ignition kit on their website I assume that it's true. There are some folks in the R community working on getting the 02 CR250 components to work.
The 01 kit consisted of flywheel, stator (no lighting coil) pickup coil, CDI and the corresponding harnesses.
The kit was kind of pricey at around $700. I can only assume that now that they are discontinued, you will probably pay a little more for a kit if you find one.
If that's not feasible for you, keep an eye out in the usual places for a good used OEM CDI. Once you get through your newb probationary period here, post a WTB in the classifieds.
I have 2 spare CDI's but I'm keeping them for my pair of '85 R's..

what year is your 250r? If you have an '86 model, a CDI for a trx250r will plug right in, there is plenty of aftermarket support still around for the trx

Actually it does. About 2 years ago, I found out the '85 CDI were unique to '85. And thanks to a friend on here, I figured out that one of my '85 ATC has an 86-later style CDI in it. My wiring harness is not hacked or cobbled together. So, the only explanation I could figure was at some point, somebody installed an 86 ATC wiring harness in my 85.
