Is there a thread about the proper steps in a top end rebuild on the board. Maybe listing tips and insights and such? Particularly the reassembly stage.
The manual gives some help but any other useful insight would be helpful also.

I noticed some oil in the bottom of the chamber that the crank hits that came basically from the mixture. I turned engine over and cleaned it out to make sure no metal was in it. Should a little be put back in there before reassembly? I think the bottom is lubed by this from the mixture.

yes put a little oil back in there when you reassemble, to make sure the crank has enough lube till your premix works it's way down there, I have heard about an 1/8" of oil. Double check your rod and bearings side to side and up and down, before installing the top end. Also lube the cylinder with oil before putting the piston in there. Make sure your rings stay centered on the stop pins in the piston on installation. And I recommend using cometic gaskets as they seal up very well.

Question. I poured a little mixed gas into the crank chamber to wash it out real good and turned it over to drain it out. Should gas be able to get into any other part of the engine other than where I poured it? Could it get into the gear case area from the the crank area up front? It didn't seem to drain out as much as I put in it, so I ook off drain plug and some mixture came out also. I had drained the oil already.

no the crank chamber is supposed to be sealed off from the rest of the motor, or you have an air leak which will cause a death idle.

Is there a way to vacuum test the bottom end with the top end off the motor and test for air leaks around the seals. I may just wait till I put the top end back on and then do a leak down and replace crank seals if they leak. I guess that's the only way the mixture could get from the chamber to he gear section.

I think I would try to make a plate with rubber under it and tap a valve into the plate and test w/out the cylinder. 7 psi for about 7 minutes should be good. Spray WD to see if it is leaking past the plate/seal you made.

+2 on leak testing- the crankcase needs to be sealed off from the transmission. I made a test adaptor to leak check bottom ends without the top end on, using an abs plastic toilet flange, with a short piece of pipe glued into it and a cap on top (this allows it to clear the connecting rod). I have been having trouble posting pics lately but I will take one and try to upload it in a little bit.

+2 on leak testing- the crankcase needs to be sealed off from the transmission. so what you are saying is that you managed to get premix into your transmission, if that happened then you will need to replace the wet side crank seal, but if you have to replace that one I would replace them both, I found that the stator side crank seal deteriorates faster than the other. My local dealership had the stator side crank seal on hand, and for 15$ that day, so I went ahead and bought it there than wait a week to save 4$ buying it online. When you do install new seals apply grease to the lips before sliding the crank back through. I used a steering wheel puller to remove my crank and separate the cases.
