So I just sunk my 250es, was watercrossing and it did a wheelie to high and my snorkel (which mine is on the back, terrible idea as you see) went underwater and it just died. Upon retrieval , the air box was filled with water (obviously).

So right there on the beach this is what I did : drained oil pumping it all out by using the starter, emptied gas and changed it, (just incase) just gas filter, changed oil, oil filter, spark plug soon (can't get them in town so gotta order) changed to the stock air filter while my other dried up , flipped the bike on its side to crank water out of the cylinder none really came out. The started right up in a matter if seconds, it idled great but was really boggy coudn'lt go forward without a push. I pushed it to the trailer and brought it home. This morning I changed the diff lube and went ahead trying to start it. Hard to start, choke on its like if it would idle a little too high, and no choke it doesn't idle at all just stalls. Doesn't bog out, just straight up dies. But if I hold the gas a bit, it runs fine I can go take a ride without any issues. i tried the idle screw as much as I can it has 0 effect on anything. Yes, I drained the carb gas aswell.

Any ideas what could be going on?

Thanks

Change the oil in your differential and keep it out of the water next time.

If you mean caught as put it in a barrel not to pollute the earth, yes, I did catch it I always do.

make sure you take off the ignition cover and clean it out with contact cleaner than spray it with something like LPS-1 to keep corrosion from setting in http://www.amazon.com/Lps-No-1-Greaseless-Lubricants-Can/dp/B000SKZI72 its like WD40 without the solvents

Does your snorkel system have a way to drain the water out of it too? Sounds like there is more restriction than normal, either intake or exhaust which would lower your idle speed.

Does it still have good spark? Could any of the connections got wet or anything?

If any of the above suggestions don't fix your problem, I would drain the gas tank/float again and dry them both thoroughly. A little gas line antifreeze wouldn't hurt when you top it up again. You may have to remove the carb and give it a good cleaning. Be prepared for a couple of oil changes. One usually doesn't do it.
