I know that the timing marks are on the timing cam. There is a mark like this -- on each side. Should these marks be parallel with the head or perpindicular? I know the lobes should be down, correct?

They run parallel, the lobes should be down.
Your flyweel will have a line in it that lines up with the line on your casing (very small lines/marks) after you take the aluminum cap off.
Pistin should be at the top after the marks on flywheel and casing are lined up.

Thanks for the help. I have another question. When I recieved my gasket set it didnt come with a gasket for the valve cover. Am I missing something? Should I just use some high temp silicone? I had some leaks from there before and dont want to have another mess.

There isn't a gasket on the valve cover. The best stuff I have found to use is "Hi-Tac". The stuff I use comes in a little can. 1 can will last a long time. The nice thing about this stuff is if you get it on something that you don't want it on, then wipe it off with some ascetone. Even 4 weeks later you can wipe it off with ascetone. I have used this stuff for sealing almost everything. It's the best stuff I have ever found that actually works.

Thanks. I called up the Honda shop and they said they use something called Hondabond. Im gonna try that. Its fairly cheap and if Honda uses it it must be good.
