My buddy had an CR125R I'd always yell at him for not maintaining the bike - just beating it. So we change his tranny oil for the first time and head to the local pit. He fires it up and cruises away slowly with the choke on. After it's warm he takes acouple of laps WAAAAAAAAAH - he missses a shift. Cruising again WAAAAAAAAAH nuetral. For the rest of the day he has some problems but they seem better. He ends up working on his water pump soon after and has to put in fresh new tranny oil again. We go out and WAAAAAAAAAH - shifts missing again. What was wrong with this bike?

Could it be a different weight fluid you put in or a cheaper brand?

It was the correct fluid and his transmission gears and forks ,cams, springs paws etc. were in perfect condition.

You mentioned the water pump and his having to change his oil again. Should this be the most obvious clue?

I'll say that he re-encountered this problem every time we changed the oil.

The guy was nervous about the drain plug falling out. The bolt had been stripped or changed somewhere prior to his ownership and it had an aluminum washer on it. The washer squished out from underneath the drain plug and allowed the bolt to drive in further the first time he had changed his oil. The next time when he changed the oil he told he he threw away the washer and used silicone which let it thread in even further. The last time it acted funny I asked him to drain his oil for me while it was still hot and at the pit. You could see that the end of the drain plug was rubbing on the shifting cam just enough to screw it up, then he'd ride for a while and the bolt would work itself in a little and shift ok.
We ground a little off the homemade drainplug and added a washer.
