I am replacing the stock clutch basket with a Hinson anodized model on my 86 atc250r but I need to know if the threads are standard or reversed for the main nut holding on the basket. The Honda shop manual doesnt tell me so i figured I'd ask.

Also I'd like to ask about stock clutch fibers and springs vs getting the Heavy Duty like Barnett for example....is it really necessary or should I just get the stock ones? I dont think I will need new plates also but I will check flatness of those while I'm in there. I am also adding in the 89 clutch upgrade kit too.

standard threaded. Unless you have a highly modified engine, the stock clutch plates/fibers/springs will work fine.

I use stock plates/fibers on a highly modded motor, I use stiffer springs, for the center nut on the cluth basket, get a 27mm socket and impact gun, you will take it off very easy.

Stock plates and fibers are fine. If you get the itch to use a heavy duty clutch kit, make sure it comes with steel plates. I bought an R with aluminum plates in it, and as you can guess, they wear out quicker than the steel ones.

FYI. Unless you are changing out your clutch basket, you will not need to remove the big bolt. While you have your clutch apart, you may want to flatten out some of the grooves in the basket with a flat file.

As deathman said, use an impact gun and the bolt will come off easily. Don't try the pry bar/ratchet approach. I have heard too many times of guys breaking part of the basket.
