I've always used an air stapler.
This is my trike. There are many like it but this one is mine. My trike is my best friend, and it is my life. I must master it as I must master myself. My trike without me is useless. I use a stanley.

If you want life to be easier. Use air or electric. It is well worth the money!
I've done a few with a basic mechanical one. Powershot I think its called. Not sure though. The kinda reverse type.
Air - BOSTICH, crown staples or no crown either way but need the air turned up to get into the plastic....

I use a mechanical one, some don't get in all the way, I just take them out and try again. Keep the gun very tight to the seat vinyl. Stretch the vinyl and check logo alignment and don't go threw the cover.
I use 1/4" staples on most of it and 5/16 or 3/8 where I fold it in the corners.
Take your time, it's worth it if you want it to look nice and don't pull too tight on the neck or it will be an inch off of the gas tank.

air stapler and a box of staples from Harbor Freight cost me $19 total and goes thru plastic or metal pans
I used a Powershot. It really helps to have something solid behind what you're stapling.

When I redid the big red's seat 2 weeks or so ago, I picked up a stanley hi/lo heavy duty manual stapler. Some spots were tougher than others, but if you toss your weight into it, it'll do the job. Like Dirtcrasher, if it did't go through the first time, try 1/4 in any direction, usually takes care of it. Just a little time, patience, and a 6 pack of beer doesn't hurt either!
