Well you have to take the top apart to get to the bottom, so start there.
Before you do, have you done a valve adjustment?

No, I haven't. Nor do I know how. I do have a shop manual and will be rebuilding the top end in the next month or so, so I'll learn how.

valve adjustment is stupid EZ. the 1 round caps on the top of the motor. unscrew them. make sure the engine is at TDC by looking through the smaller hole on the stator cover and by hand rotate the motor till you see a T align up with the line on the edge of the hole.

now take a feeler gage, (I like to bend mine up at a 30-40* angle about 1" from the tip so it is easier to get in and out) you want .003" gap and slide it under the rocker arm above the valve tip. it should slide in with slight resistance but not like it is very hard to do so. if it is really loose in there your gap is too big, if you cannot get it in there, then the gap is too tight. you just loosen the nut right there ont he rocker, loosen the rocker screw in tip till you get it where it should be and re-tighten the nut to lock it in place. do the same to both sides.

manually will show you more details. .003 is in the middle for both intake and exhaust so I I run that for them typically.

I was wondering if the valves are too tight they could be causing the vibration as well.

I could see where the valves being too tight could cause it to vibrate.

I'm on vacation right now. Actually will be heading home in a couple hours. I plan to tear into it sometime towards the end of this month or beginning of next.
