have you tried it without the reed spacer? Are you set on using that mikuni? Keihins are much more compact.

Its hard to see in the pic but the carb actually will hit the top motor mount the way it is even with the spacer. I do have a keihin 39mm that came with this motor but it is currently on my other "r". Problem still remains the boot is angled up a little and will cause havoc with any carb i think. I also have a stock 34mm keihin that i tried and had the same problem
Why is the spacer ontop of the reed cage? Is that just for mock-up purposes?

Make an insert out of billet, for the intake then extend it to your desire with the same diameter as the outlet of teh carb. Then clamp it all down. Use a rubber fittig with clamp.

i thought about that, but would that cause havoc with the distance of the carb to the reeds? And yes ithe spacer is just mocked up temp. I just had a brainstorm though, ill try making an angled reed spacer that is 1.5 inches thick at the top and 1/4 inch at the bottom that will level things out maybee. Off to the bridgeport!!!
Maybe there is a different intake you can use. I think there are multiple atc's with 500's in them on here. I am sure that some of these owners will log in later on.

Your gonna have to fabricate a custom aluminum angled intake with a rubber boot for the carb to slip into it looks like. Although now looking at it I'm not sure thats the answer. Maybe you could make a new one and angle more towards you(from the picture) where its kind of almost a side mount. Not sure what that would do for flow though. Either that or use a carb that isn't as tall.
how did you mount that engine? it looks like that is the problem. my carb fits great!! and the mikuni should be your last choice for a 500.
lets see some pics of how you got the motor mounted.does your pipe fit?are you running the swingarm bolt throught the rear of the engine?i will get pics of my 500 for you,i don't have any clearence issues.i am sure your motor is mounted different, but you may want to rethink the way it's setting.surely you can make it fit without modding the intake.all my stuff is stock cr 500,in an 86250r frame.fits like o.j. simpsons glove, and i can maintence everything in the bike.i can check the plug, remove the carb, whatever.let me get some pics.,and please post some more of your pics

there is a comparison,, you got a wild motor angle going on there ,, lets see some wider angle shots,,, something ain't right in there .... whats that copper line for ? need input,,,
Kasey, I can tell by the look of your front sprocket that you did some work to the bottom of your frame. The chain hits the slider perfectly. Looks sweet.
